The fact that some people got aware of the problems first in 3.5 (or some other specific version) could possibly indicate that the problem depends on some suddenly appearing "illness" that every installation does not have from the start, and that could be harder to find a description of how to find and debug. ("Flash players stutter during video or game playback every ten seconds or so - lasts for 1 to 2 seconds, then continues.") In my opinion, Bug 484964 should be marked as a duplicate of this bug.
For me it definitely happens anywhere, not just on Flash videos. Importantly, while most reports complain specifically about videos, I think most people simply don't notice when it happens at other times.
