The fact that some people got aware of the problems first in 3.5 (or some other specific version) could possibly indicate that the problem depends on some suddenly appearing "illness" that every installation does not have from the start, and that could be harder to find a description of how to find and debug. ("Flash players stutter during video or game playback every ten seconds or so - lasts for 1 to 2 seconds, then continues.") In my opinion, Bug 484964 should be marked as a duplicate of this bug.
For me it definitely happens anywhere, not just on Flash videos. Importantly, while most reports complain specifically about videos, I think most people simply don't notice when it happens at other times.

There's also Bug 477852, which appears to be the Mac OS X equivalent. The pause interval is usually in the 0.5s-1.5s range, while the interval between pauses is around 4s-30s (that's how I perceive it anyway these are by no means accurate measurements). It does increase with the number of open tabs and how long Firefox has been running. Seeing the same issues in the above build - pretty much exactly as described.
